The Museum exhibits about 3000 findings from the ancient city of Samos and its countryside (pots, sculptures, coins, small objects, etc.), which come from the rescue and systematic excavations.

Through the objects, the historical course of the ancient city and the countryside from the 4th millennium BC is presented. until the 7th century A.D. and the great position that the island held in the Greek area is demonstrated. The objects, which are exhibited chronologically and thematically, illuminate aspects of the historical and cultural development of ancient Samos.

The museum's collections include findings from the Neolithic settlement of Kastro and from the geometric necropolis of ancient Samos, pottery from the 9th to the 2nd century BC, as well as an important set of sculptures from the Archaic and Roman periods. For the organization of the exhibition, which is structured thematically and chronologically, emphasis was placed on the scientifically documented presentation of the exhibits, on highlighting their educational character, but, at the same time, on their aesthetic presentation, so as to create a pleasant, instructive and comprehensible narrative of history of the island.

The exhibition introduces a three-dimensional model of the ancient city of Samos, where the most important monuments are marked, while at the same time images from the Archaeological Sites of the city are shown on a screen. On the ground floor of the Museum, through the excavation finds, the historical course of the ancient city of Samos is presented through periods of time, and finds from cemeteries, which were investigated in the countryside (areas of Mylon, Mytilene, Mavratzaion), are also displayed. The ground floor exhibition closes with the Byzantine treasure (300 gold coins, gold jewelry), which was found in 1984 in Megali Lakka Vatheos by the Dutch Archaeologist Mrs. Saskia de Melker, who handed it over to the Police department. In a separate section, marble inscriptions from the Archaeological Site of Heraion are exhibited - resolutions of the Municipality of Samia.

On the floor of the Museum, the exhibits are presented according to thematic sections: Roman emperors, Necropolises of the ancient city of Samos from the geometric times to the 4th-7th century. AD, Sanctuaries, sculptures (from Archaic to Roman times), dwelling and objects of daily life. On the floor there is also a room for the information of the visitors.

In the outdoor area of the Museum, marble and stone architectural members from the area of the ancient city are exhibited, while the visitor has the opportunity to visit part of the ancient quarter that was in the center of the ancient city, which has been partially excavated.
